JNIMS was established as a medical college in 2010, building upon the foundation of Jawaharlal Nehru Hospital (JN Hospital) which was set up in 1989. In 2010, the Government of Manipur formally upgraded the hospital into a teaching medical institution — JNIMS. A dental college was subsequently added to the campus in 2017. As of 2019, JNIMS had completed 11 academic batches (9 MBBS + 2 BDS).

JNIMS offers 66 PG MD/MS seats across 14 disciplines including General Medicine, General Surgery, OBG, Paediatrics, Orthopaedics, ENT, Ophthalmology, Dermatology, Psychiatry, Anaesthesiology, Radiodiagnosis, Pathology, Microbiology, and Community Medicine. Admission is via NEET PG through 50% AIQ (MCC) and 50% State Quota (Manipur counselling). PG trainees receive a stipend of approximately ₹50,000/month.

Interns and Junior Residents at JNIMS Imphal receive a monthly stipend of approximately ₹50,000–₹60,000, which is consistent with Manipur state government norms. PG trainees (MD/MS) also receive a similar stipend of approximately ₹50,000 per month during their 3-year training period.

Yes, JNIMS has four separate hostels. Male MBBS students have dedicated boys' hostels, and female MBBS students have a single state-of-the-art girls' hostel. Separate accommodation is also provided for PG students, resident doctors, and interns. Hostel amenities include mess, Wi-Fi, study halls, 24-hour security, and common recreational areas.
