The Jubilee Mission Hospital was established on 17 December 1951 as a small dispensary — a fitting memorial to the Silver Jubilee of Bishop George Alapatt. The medical college was formally established in 2002 and received MCI recognition as a teaching hospital in 2003, admitting its first MBBS batch.

JMMCRI offers 100 MBBS seats per year. Of these, 50 seats are Government (State) Quota, 35 are Management Quota, and 15 are NRI Quota, as per Kerala Government and NMC norms.

The annual MBBS fee at JMMCRI is approximately ₹7.10 lakh (first year) and ₹6.72 lakh per year for subsequent years under the Government Quota, making the total course fee approximately ₹33.99 lakh. Management quota fees are around ₹10 lakh per year, and NRI quota fees are approximately ₹20–25 lakh per year. All fees are as per the Kerala Fee Regulatory Committee (FRC) order.
